There is w-mode plugin for chaoslauncher to run starcraft in windowed mode wiki.teamliquid.net/starcraft/W-Mode
If you want to make your own launcher, then the best way is to use chaosplugin. It used by chaoslauncher, iccup launcher, bwlauncher and advloader.
You have to download and examine source code of the chaoslauncher and it's plugins on the author's site winner.cspsx.de/Starcraft/ (scroll to bottom of page)
